Kinetic modeling is the part of systems biology; its aim is to describe dynamic processes, going into the cells. The basis of kinetic model is the system of mechanistic ordinary differential equations, which, as a rule is stiff and nonlinear, therefore numerical methods are used for system analysis. The system of equations of kinetic model has a great number of parameters, their quantitative values being estimated from experiments, various numerical optimization methods are used for their estimation. The model developed by such way allows leading the comprehensive analyze of phenomena existent in the cell and to reply many researchers’ questions.

Increasing interest to the kinetic modeling is determined by applied program development as well, permitting to the researcher to concentrate on the direct creation of biological model. On the web site http://www.sbml.org/ are presented the program packet for creation and analysis of kinetic models. All the programs presented on the web site support the unified data format SBML, allowing making the model exchange between packets.

DBSolve Optimum - Software for Development and Analysis of Kinetic Models of Biochemical Pathways

This program is a heiress of DBSolve5 program developed by I. Goryanin and DBSolve7 developed in ISBSPb. Considerable changes were included into the program because of new requirements and standards in the modeling.

PACS - Process Analysis and Control Software

projb_2.jpg PACS is an advisory software developed for optimization of 6-aminopenicillan acid industrial production. This project have been realized in the framework of collaboration with GlaxoSmithKline company. This project is a one more successful example of kinetic modeling approuch for Biotechnology. PACS using on the GlaxoSmithKline enterprises have led to the enzyme savings amounted about 10% and to the considerable increase of the relative yield of product. It is significant that obtained results have not only completely repaid research inputs and but also led to the significant profit.

By this time we have developed three such software packages:

  • COXulator (protein/cells in vitro studies, COX model integrated);
  • CLOTalazer (cell systems in vitro/in vivo, Platelet-Endothelium-Plasma);
  • CIRCULATOR (in vivo, accounts for blood circulation system).
